I'am working with three sites and all with one id since 2004. Only what you need is a simple switch inside ccbill.

Affiliates --> Setup --> Advanced Features --> CCBill Account Grouping Enabled

I don`t know what do CCBill WMS exactly, but you have simple possibitlies.
Ok, i will setup both sites with different id`s. Let me know when WMS running for you.
